This is my thesis: Both By the Waters of Babylon and After the Sirens tell the story of humanity after our self destruction, although they use very similar methods in conveying their story to us, they still differ considerably at times. First, the structure is a little lopsided. Better is:

“Both By the Waters of Babylon and After the Sirens tell the story of humanity after our self destruction; although they use similar methods in conveying their story to us, they still differ considerably at times.”

Secondly, be more specific about what makes them differ by listing the reasons.
